In a large saucepan, combine chopped tomatoes, onion, and garlic. Cook over medium heat until the tomatoes break down and the mixture thickens, about 20 minutes. Use an immersion blender or regular blender to puree the mixture until smooth. Strain the puree through a fine-mesh sieve to remove seeds and skins. Return the smooth sauce to the saucepan. Add apple cider vinegar, brown sugar, tomato paste, salt, black pepper, cinnamon, allspice, cloves, and smoked paprika. Simmer on low heat, stirring occasionally, for 30-40 minutes until thickened to desired consistency. Taste and adjust seasoning if needed. Pour into sterilized bottles or jars and let cool. Store in the refrigerator for up to 3 weeks.
